I bought a guitar amplifier second hand in chennai as a gift for my uncle in trivandrum, and have been running into a few issues transporting it.

The bus in which i was travelling to tvm did not accept it as luggage saying sales tax folks would create too much trouble after seeing the carton in which it was packed

Will I have the same problem with courier agencies, and what is the proper way to do it?

A new one costs 20k(approx) and i bought it via olx for 9k (not sure if that matters)

Pack it properly (Foam sheet and thick Thermocole ) and book SRS\Parveen\Sharma Bus Parcel booking office. Just Inform that its Auto Mobile Kit.

This is the best way to ship. The Only issue you might have is that, Parcel needs to be booked and get delivered only in their Parcel offices.

Pack the well packed parcel into a not perfect carton box and tie with old rope, then declare it as a used household item (gas stove or chimney).

I had sent some household stuff via parveen when i was shifting, and had to send a written declaration as household goods - when we recieved, we saw that some of the stuff had been opened - so I am not sure if declaring as something else will work - he also mentioned that they will keep stuff at the checkpost and we will have to go there to get it creating even more hassles, hence my asking

I would strongly advice to declare it as an electronic good than an household. These guys have a way of finding out whats in the package and if there is otherwise than mentioned then there is a high probability of being misused or opening to check if it isn't anything illegal.
I think the best way is speak to the driver and keep him happy, am sure he will deliver it.
